I'm using "Stay True Thread" size D thread, which has the color locked in so you don't have to use CP. My question, will the part of my silver trim wrap locked under my working thread show through when I apply finish?

Bruce I agree with Tom; but, it is always best to do a test. I would have a similar wrap done on a scrap piece of similar colored blank. When you prepare your finish, coat the test piece first. Give the thread a few seconds to absorb the finish. You will see the thread have an uneven absorption look then it should change to look uniform. Then give it a quick look to ensure you like the results. If you do then carry on with the finish job on the good rod.
