I bought a old penn 706 green serious reel with the paint almost completely gone. I will probably take it apart and repaint it. What sort of clear protective coat could be applied if any?

I'd probably go with a good automotive clear.

IF I could make a suggestion: If you have the funds and have a powder coater around where you live, I'd strip everything down and take what you want colored to the powder coater and have it powder coated. It'll last the reals life and you'll never have to paint again. This is from experience.

I re-did an old Shakespear fly reel with Rustolem Hammered finish. It has a really cool look and a looks like it has a clear coat over it. I've used it salmon fishing for two years now with no chippping. It comes in several colors that may match your rod color scheme.

You can powder coat at home, all you need is an oven and powder paint. For reels and other small objects a toaster oven will suffice, larger items the oven in a kitchen stove . There are some cool powder paints on the market, even sparkle / glitter & glow in the dark.
Painting works well also, lots of cool colors & metalics;. Like Doug said earlier any good automotive clear will work , actually any UV resistant out door clear will do as a top coat.
